Possibly corrupt QM file

In one of my routines I need to shutdown qm to perform some site-specific data acquisition actions and then reinstall it. I use the following statements :

shutdown -1

The above procedure was performing perfectly for a long time, until recently, when while reinstalling qm I got in the output the following message(s) :

Page 1136 is never used
QM will not auto-backup the file. You can backup in Options -> Files.

I had copies of the correct QM file and I overcome the situation. However, I would be grateful for any advice to eliminate this abnormal behaviour. Many thanks in advance.

It seems using Sqlite database for QM files did not make them more reliable. Now I'm getting more "corrupt file" reports than before. It happens sometimes, and I cannot stop it or find exact reason or advise something. Next major QM version will not use Sqlite.
